echtvar encodes variants (chrom, pos, ref, alt) into 32 bit ints and further compresses with stream-vbyte and other tricks (with overflow for large variants). It can then annotate with eg pop AF stupid fast. The paper with @jeroen_deridder is out in NAR

Does anyone know why raw samples from the PromethION have anomalies in the distribution (peaks followed by troughs)? Is it an artefact of the quantisation in the ADC? A biased comparator? A software round-off? Most peaks end with binary pattern 0111 and troughs 1000.

biorxiv.org/content/10.1101/… Have you ever looked at many GWAS summary statistics to search for genetic variants that are associated with multiple phenotypes? It's time consuming and - because of the multiple testing correction for each additional phenotype - not very powerful. (1/n)
