Thanks @deantak and @Gina_YJ for the conversation .
We discussed why protein dynamics matter for drug discovery, and how we’re combining experimental data, simulations, and AI to tackle challenging targets.
Understanding protein dynamics can open new paths to treating difficult diseases.
We spoke with GamesBeat about Topos-2, Topos-Bind, and our approach to designing drugs for dynamic proteins.
Thanks @deantak for the conversation!

This is a giant leap forward: AI to design medicine for an entire category of "untreatable" diseases.
Today we are announcing Topos-2, our next-generation model for generating the full range of shapes a protein can take, across the order-disorder spectrum.
We are also previewing Topos-Bind: to our knowledge, the first generative model to capture the range of shapes for disordered proteins bound to small molecules.

This is a big one. 🔥
We’ve spent the last few years watching AI make huge leaps in language, images and video. Now we’re seeing the same kind of step-function progress in biology.
Proteins don’t sit still. They move constantly and that’s one reason many of the most important disease targets have remained “undruggable.”
@ToposBio just introduced Topos-2 + Topos-Bind to model that motion.
And the benchmarks are 🤯: Topos-2 ranked #1 across 10+ models and came nearly 4x closer to experimental ground truth than the next-best model.
Think of it simply: AlphaFold helped us see the picture. Topos is trying to model the movie including what happens when you introduce a drug.
If this works at scale, it opens up an entirely new class of targets for drug discovery.
Proud for @Boldstartvc to have partnered with @r_zarcone, @khosra and the team from inception. 🔥

Wonderful time this week at the @ToposBio and @modal JPM event on "small molecules and big computers!"
With their new foundational model Topos-1, the team has been able to characterize disordered proteins in a way that hasn't been achievable before.
Instead of just returning one static protein structure, Topos-1 is able to generate tens of thousands of protein conformations in minutes, at full atomic resolution. Thanks Modal for the computational muscle.
Terrific to see the pharma partner response to the team's data around intrinsically disordered targets for Parkinson's disease and prostate center. Excited for what's to come!
A small but meaningful step forward on the path towards treating diseases like Alzheimer's and cancer.
Announcing Topos-1, an all-atom generative model that sets a new benchmark for predicting structural ensembles of intrinsically disordered proteins. Topos-1 outperforms existing models by a large margin, with implications for designing drugs for challenging targets ranging from cancer to neurodegenerative disease.

This was 10 years ago today...the first office of Nervana (founded Feb 25, 2014). Nervana was the first AI chip startup and signaled a sea-change in compute to AI. It represents when compute "went neural".
10 yrs seems long, but the amount of change has been astounding!

I am trying an experiment.
Every day in December, I will post 1 result from the past 40 years (ie 1983-present) that fundamentally changed my corner of (fundamental) physics
Here are my rules
- Nothing already earning a Nobel prize
- Not a ranking, just my preferences
