Thrilled to share my freshly "baked" Baker lab paper. We took a bottom-up approach to designing transcriptional regulators. Instead of relying on natural activation domains, we designed compact proteins that recruit specific cofactors. Activators for now, repressors to come!
😂
Finally a more intuitive way to learn pLDDT/pAE? 😎

New theory paper alert! Working with @chemaoxfz & led by the brilliant @zhuomao76, we wanted to see if kinetic proofreading (KPR) could be optimized at the multicellular level. Here is how we found a way to bypass one of biology's fundamental trade-offs: sciencedirect.com/science/ar…
Finally, this beautiful illustration by @zhuomao76 & co. perfectly conveys the core message of our paper

🍹Long weekend Project: Since Claude Fable is banned for Science, I thought it might be fun to see if it can be used for something less scientific. 😎

Longer thread later, but if you are designing small proteins or want to building a stability predictor using 1.8 million highly diverse experimental measurements… credit to @ChoYehlin and @KotaroTsuboyama !

Thrilled to share our new paper on MASS (Multivalent Antigen Sensing Simulator)!
We built a fast and accurate simulator to calculate multivalent binding KINETICS from monomeric properties, enabling sensing of cell surface antigen types and densities.

We also optimized the code to be fast, so you're not waiting hours to simulate higher valency binding kinetics. Code is available here: github.com/BioProgramming-La…
Huge shoutout to @DamonRunyon for funding this work. And check out this stunning cover art by the unstoppable first author, Xiaoyu, with a Haiku interpretation from Gemini:
