Really excited to finally share that I'll be starting my @e3dtp PhD in September with @amybpedersen up in Edinburgh, where I'll be working on the ecology of infection and immunity in wild mice and get more opportunities to work on all things parasite-y!

A model trained with a frequentist objective using i.i.d. observational train and validation data is almost surely converging to the non-causal model of the underlying data generating process. That is because using short cuts/spurious correlations leads to a lower loss than not, i.e. you are actually specifically incentivizing your model not to be causal. "Emergence" believers' core fallacy is the assumption the causal model would have the lowest error, and therefore better optimization would eventually converge to the causal model. The opposite is true - the best scoring model (per frequentist objective) is actually the one that is best at exploiting spurious correlations.
Models trained on observational RNA data with no notion of time have no chance of learning models that have strong guarantees of biological causality. They are learning correlations.

Latest paper from my previous role. Great team to work with.
Despite clear guidelines, germline genetic testing remains underutilized in patients with metastatic breast cancer. In our new study published in JCO Precision Oncology, we evaluated >15,000 patients with metastatic breast cancer and found that fewer than half received germline BRCA1/2 testing. This represents a missed opportunity—not just for personalized treatment, but also for cancer prevention in families. How can we close this gap? 🔗 ascopubs.org/doi/10.1200/PO-…

I am excited to share our new article published in BJS. In this study, we proposed a modified IPCW estimator for Kendall's rank correlation coefficient for survival and ordinal outcomes. doi.org/10.1093/bjs/znaf131

In my three years of being on Twitter, this is the tweet that I come back to the most often. In the age of AI, this also has aged extremely well. Associations and correlations turned out to mean so much less in biology than we had hoped. Determining causality is everything.
Let’s play a little game. Let’s say that you’re the CSO at a cancer pharma company, and you have to choose a target to go after. Here’s a gene – high expression is associated with poor prognosis in brain cancer. Looks like a good candidate for an inhibitor right?

We compared gut microbiota across >800 lab and wild house mice–and (perhaps unsurprisingly) the differences are striking. Wild mice have more diverse, aerotolerant, and dynamic microbiotas than their lab counterparts. See our latest paper here: bmcmicrobiol.biomedcentral.c…

Our work on immortal time bias "Illustrating the structures of bias from immortal time using directed acyclic graphs" led by Emma Guoyi Yang @yanggy_hku is out at International Journal of Epidemiology: doi.org/10.1093/ije/dyae176. Brief thread:

1/ That "immortal time" is so frequent in survival analyses for #causalinference is fascinating. Because "immortal time" doesn't exist in the data, *we* create it when misanalyzing data. Our paper pubmed.ncbi.nlm.nih.gov/3949… summarizes why immortal time arises & how to prevent it.
