[New pre-print🚨] When a single genotype (pbp) confer resistance to multiple antibiotics (penicillin and cephalosporins), how do we make sense of genetic changes and their impact on AMR? A new concept - AMR cartography is invented by @Quackscience biorxiv.org/content/10.1101/…

Really happy to see the final version of our paper is now out in @PLOSPathogens! We investigated whether the evolutionary relationships between bacterial 🦠 hosts could explain variation in #susceptibility to infection with a #bacteriophage. 🧵1/8 tinyurl.com/bdhejf8z

I find myself both loving the creativity of this and deeply uneasy with it. At the very least, it's a fascinating provocation for what it means to be a scientist, a coder, and a writer in the era when nearly unlimited medium-quality papers can be generated on demand
Introducing "data-to-paper": autonomous AI research! We've let it play with the large CDC Health Survey Dataset. Went to lunch. When back, it had already chosen several research topics, wrote data analysis codes, interpreted results and wrote 5 transparent, reproducible papers.

🚨New paper on🐷💊🗺! We tested the perception that high-yield (“intensive”) 🐷 farms have higher antibiotic use. We only found weak evidence to support this - and importantly we found several farms bucked the trend and combined high yields AND low antibiotic use. 1/4

Delighted to see this paper led by @loolibear out finally thelancet.com/journals/lanmi… Looking prospectively at all ESBL+ samples (primarily carriage) in 2 ICUs in Hanoi over 6 months, taking weekly samples from all patients, we found huge amounts of AMR and of recent transmission 1/n

Have we got a philosophical transaction for you! royalsocietypublishing.org/d… We implemented an embedding algorithm (similar to t-SNE, PCA, UMAP etc) to work with genetic data. You can use it to rapdily visualise large collections and find clusters within them. 1/7
